This may not be of much help, but what you describe reminds me of my old 
64 440H -- the transmission mount disintegrated, causing a large amount 
of motion on the engine while it runs.  The thumping was the transmission 
thumping because it was not tied down.

In the course of having this trouble (I was a college student at the 
time, and could nto afford prompt repairs), I also lost reverse gear and, 
after a period of time driving this car in that condition, I lost the 
drive shaft where it connects to the differential.

So ya, my unprofessional opinion?  Check that transmission mount ASAP.
