It depends on the year of the header. Stock 87-90 Jeep exhaust will fit with no problems. 91+ exits further forward. There may be clearance issues around the crossmember and/or engine mount. Jeeps don't have a crossmember under the engine.
Not sure if this is worth anything, but on the 70 Hornet I've got the center-output manifold; the down pipe is steeply angled, but does clear OK. A more-rear exit would have made it more straight down, cleaner looking.
Right about the level where the exhaust exits the manifold, the floorpan kicks back, making for decent clearance, on Hornet/Gremlin.

I picked up a 4.0 litre Jeep to go along with my 258 bottom end. I also found a I6 Jeep header set-up at the swap meet cheap. I remember someone stating what interference problem to expect putting this exhaust in my American, but I don't recall what they will be. Since my 68 beater is getting an engine transplant I test fit it and I couldn't get a good handle on the cleaence, as the stock stuff is still in the car. What should I expect?....Russ
