 There is nothing wrong with anything you have.
The airgap is made for stock heads. the ports match fine there.
The Indy heads are different. They moved the intake runners and their indy intake is made to match. Also the gap at the ends of the intake are because of the taller heads and I think I remember you decked the block some too. You will need to make a 1/2" spacer out of aluminum and use silicone to seal it up. Or Just get the indy intake and your done!
 I have spent 8 hours grinding on my torker intake. I ported the carb side of the plennum (5 hours) and airgapped  the intake(3 hrs) I still have to match the ports like you are doing when my engine is together, That should take about another 4 hrs. I figured at the machine shops rate of $90.00/hr That's 1080.00 plus I have to have a spot welded 40.00 so that's $1120.00 and doesn't even include the cost of buying the intake! So I will have a 1300 dollar torker  all for an extra 12 HP.
 Good thing my machinist showed me what to do and lent me his shop to do it in.
Even an indy intake would need the porting work, just not as agressively as the torker.
 I hope you are planning on dynoin your motor??

Am i missing something here..or is the manifold a
piece of @#*&(^%$#$^& ?? I have to drive one hour
tomorrow afternoon to the shop to look at this
mess(Thursday). ANY helpful info greatly appreciated.
