the intake bolts right up and is good for some hp over the '91-9.
accessory layout is different for different years; i -think- '97-up
are the same.  the exhaust fits only the ['00-up] #0331, b/c of the
redesigned ports.  otoh some say it's the best-flowing head and the
stock iron exhaust really chokes it.

if you go with one you'll want the ~'02-up 2nd design, with 'tupy'
cast into it and iirc 3 bars between cyl 3 & 4 where the 1st design
was crack prone.

assuming you mean exhaust: if the head is a 199/232/258, yes.  4.0, no.

thinking of swapping a 4.0 in?  that'll do you better than just a head
swap, and pre-'00 will bolt to your motor mounts and tranny.  [block
redesign and new mounts in '00; old lugs may still be there but i
don't know]

cherokees have a peculiar accessory layout because of the shoehorn job
getting the 4.0 into a space originally designed for a v6.  wranglers
and grands are 'normal', and if you have an auto, compatible
flexplates; the wrangler tf999/32rh/32re is a close relative of the
tf904 and the grand 42re grew from it.  [the cherokee aw4 is
completely different, generally considered better]

what tranny do you have?

for more power, you could go beyond a 4.0 and build a stroker.  that
starts with a 4.0 block and 258 crank...  go over to
strokers@yahoogroups and mine the archives.
