The trans is easy to come by for the Eagles (Jeeps used the same one.) It's the hydraulic linkage clutch that is hard to come by. I'm using the 11 1/2" clutch from my '83 J10 that had a T5 die from lack of oil (it only holds 2 pints!)
   I still have the bell and shifter from it ($20 takes them!)

My advice would be, don't lose the trans and don't sell yourself short if you decide you wish to sell it. 
   I've no idea what you got the car for, but I'd wager you can get that much or more for the AMC T5. 
 
    That's actually about the only 80's AMC I wish I could find in decent shape.
