It's simple -- the pinion seal doesn't seal on the pinion shaft, it seals on the rear driveshaft yoke outside diameter. My assumption would be the smaller pinion shaft has a yoke with thicker walls, the larger one thinner. The yokes are probably made solid then drilled and the splines broached.
