Glad to have you back! The EFI is the way to go. The 4.0L will bolt right to your 998 and the computer will have no problem with the trans. You will either have to modify your bell housing for the CPS (crankshaft position sensor) and the AW4 flexplate (required for the stock CPS) for the TF torque converter, or spring about $250 for a new balancer and CPS relocater kit from HESCO or Advance Adapters (I think AA is a bit cheaper than HESCO). Modifying the wiring harness isn't difficult. With the Eagle you need the 87-90 intake (Renix computer, has an EGR valve, but can be modified to use later electronics) or a 99+ intake from a Grand Cherokee. Otherwise you will have a clearance issue with the power brake booster. 

The carb intake and exhaust will bolt up. There are two issues -- the rests on the intake are to low and the washers used to clamp the manifolds to the head may not be big enough. You can make plates out of 1/4" plain steel, or may be able to use a large washer under the originals. The problem with the washer idea is they may bend from pressure and heat. To overcome the rest problem first place the intak on the head. Hold it in position where it needs to be and scribe a mark where the bottom of the rest is..... It will be about 1/8" above the pin in the head (about 1/4" on 91+ heads). Drill a small hole above the pin and tap far a small screw -- just big enough to make up the distance between the pin and bottom of the rest. Alternately, Clifford makes an intake specifically for a carb on the 4.0L head ($$$). 

I'd run the late 2V intake with a 2V to 4V adapter with a Holley 390 or 450 cfm 4V carb. That makes a much nicer setup than the old BBD 2V carb! A lot of Jeepers do just that, works great for low to mid speed torque, not as good as a real 4V intake for higher speeds. You could also get the BBD off a late model 318 from a rear drive 80s Dodge Diplomat/Chrysler New Yorker. Use the base plate and top off the AMC BBD. The 318 BBD has 1/16" larger bores in the center section, the same size base and top. Base and top are slightly different between the AMC and Chryco versions, that's why the switch.
