Best 4.0 combo

I have a question;

If I was to look for a complete 2WD 4.0 and 5 sp trans (or auto - but I prefer manuals), which yr/model would be best?  

I've been tossing different things around in my mind on a drivetrain interchange for the Wagon, and while I have a 360 setup, I keep coming back to a EFI 4.0.  I could look for a complete vehicle that way everything is there for the swap.

But, I've seen posted different things on the list and other places that this yr engine is best, or that yr trans should be avoided.  What's the best combo/yr/how ti ID?
