You need everything! Most of the wiring is between the computer, relays, and sensors. The best way to deal with the wiring is to start at the computer and follow the harness around the engine compartment, taking whatever it's connected to off the Jeep but leaving it on the harness (or labeling as you go if you need to disconnect anything). When you get to the firewall connector unplug it, don't dut the wires yet. There is a screw in the middle of the connector. Remove it then the connector will pull out in two halves, an upper and lower. IIRC the upper half has mostly engine related wires, the lower mostly lights and such. The upper has a couple things like the windshield wiper motor too. Go to the local Jeep dealer and get a copy of the pinout for the bulkhead connector. Use a wiring diagram for the donor car to match things up. If you're putting the 4.0L in a 1980s or late 70s car there is a good chance the bulkhead connector will simply plug in. 

I know you're thinking you could reduce the number or relays and such around the harness, but you can't. All are needed. If you have an AC donor vehicle but don't plan on using AC just leave the wires disconnected. I cut the power wires going into the dash on my 63 Rambler and spliced them into the Jeep wiring harness as well as engine stuff. There are no controls on the bulkhead connector, just things like temp gauge and ignition wiring.
