The hole goes into the mysterious, deep hole known as
The Big Room, you know, the one outside your door :-)

Seriously (just foolin, no harm meant) there's usually not a
lot between the shifter boot or seal and the outside world.
Unless the nut is sitting on top of the transmission, brackets
or crossmember, it's probably lost.

Maybe take the cover off the shifter, I'm not familiar with
the one you've got, but the console probably lifts off (after
removing some screws around the edges).

It's all the air heated by the engine, exhaust, trans, radiator,
etc. If the engine was smoking, you'd smell it.

No, other than looseness, no harm. 

Peeking inside might help you figure out what's going on. Go
slow and stare a lot. Stick a bright light under the car,

look inside the shifter you might see the nut.
