The way you describe the roughness is pretty much what I was experiencing.

If the manifold isn't cracked or otherwise broken, it may just be warped. This is a really common problem and the other inline six cars I've had (the ones I remembered to tighten the bolts on) all ran better after having the manifold faces machined flat. Also, if you've had the manifold off and didn't do this, did you put on just an intake gasket or one of the combination gaskets? If you put the combination gasket on, the manifolds will be out of alignment since AMC didn't use an exhaust manifold gasket -- at least not in the 60's.
