The line going into the water pump is the return line. The one coming out of the head or thermostat housing (depends on year) is the supply and goes to the valve, then from valve to input on the heater. The upper line or one closest to the valve (if side by side) should be input on heater core, but it really doesn't matter. You can put the valve in either line, but you'll get a little heat in the car all the time if you don't valve the supply.
