Search for a really good welding shop!
Depending on what the extent of said rust is. It can be sand blasted and over plated. Cut out and replaced. Cut out, replaced and then boxed if it is not already boxed in that area.
  With a Scrambler finding another frame is likely not an option.
I took a Little red Jeep tour in Palm Springs a couple years ago and they used Scramblers with no tops and benches along both sides to take you out into the desert. The driver said they would like to have a few more, but it was extremely difficult to find good ones anymore and they watched Ebay and Craigslist, but had learned to ignore adds from the rustbelt...
 
  If I wasn't rooted with family and stuff I would have loved to have offered to teach them how to install 4.0L and EFI. They were still wrestling carbs and travelling up into the high desert left the thing in a state of non tune.
