I think if I were set on swapping into a 63 I would use the AMC Jeep 2.5.
Get the MPI engine and it would be fairly easy for the intake to be modified/shortened/turned or whatever it takes to gain clearance.
I'd look at something resembling sidedrafts or a single "carb" look.
With the MPI you can do a lot of intake modifications. since you don't need to worry as much about loosing the fuel since there is only air in the intake.
