Yes, any 1967-73 V-8 three speed (or four speed) bell housing should mount the T-89 you have. I'm assuming the OD trans came from behind the 327. That should take the power of a 401 as well. The T-10 four speed is a modified T-89 -- reverse is replaced by fourth gear and a new reverse is mounted in the tailshaft housing for the T-10.
You can use a flashomatic, but the 401 crankshaft flange may require machining. You would need the bell housing from a 1967-71 M-10/11/12 auto. That will bolt to the Flash-O-Matic (which is either an M-8 or M-10).

I want to put a 401 c.i. in one of my marlins. it now has a 327. is there a
bellhousing that will mate the 401 to the 3sp/od I have in my shop floor? If
not, will it bolt up to the flash-o-matic? If not how do I get around the
driveshaft bolted to the rear end situation? any help would be greatly
